Bowden began his professional career with the Gulf Coast League Red Sox in 2005, and advanced to the Greenville Drive the following season, also playing one game with the Wilmington Blue Rocks. Bowden began the 2008 season with the Sea Dogs., where he had great success and was selected for the Eastern League all-star team. Following the 2008 season, Baseball America named Bowden the #2 prospect in the Red Sox farm system, behind first baseman Lars Anderson.
