Meanwhile, the discovery of a dead body triggers an intense investigation.
- Secretary Bishop determines a method to refocus the damaging anomalies in his universe onto this one.

- Rita discovers she is pregnant, informing Dexter that she will keep the baby and raise him with or without his help. He ends up proposing marriage to Rita, which she eventually accepts. While stalking a murderous drug dealer, "Freebo", Dexter stumbles upon a fight between Freebo and another man, whom he is forced to kill in self-defense. This victim turns out to be Oscar Prado, brother of Miguel Prado (Jimmy Smits), a prominent assistant district attorney and old flame of Lt. LaGuerta. Miguel comes to confide in and trust Dexter after he helps assist with the case. Dexter tracks down Freebo and kills him, but as he leaves he encounters Miguel, who has followed a lead to Freebo's location. Dexter tells Miguel he had discovered Freebo and killed him in self-defense, but instead of reprimanding him, Miguel thanks him and offers to help him cover up the crime. As Dexter and Miguel cooperate to conceal Freebo's true demise from everyone else, the duo end up becoming close friends, as do Rita and Miguel's wife, Sylvia. Later, Miguel discovers that Dexter killed a murderer Miguel had complained to him about before. He praises Dexter for killing another criminal and offers his aid in the future. Trying to discourage Miguel, Dexter proposes a risky operation to free an infamous Aryan Brotherhood leader from prison in order to kill him. Miguel agrees with the idea and the plan succeeds. Dexter starts to recognize Miguel as his first and only true friend, to the point of inviting him to be his best man at his wedding. Debra starts working more seriously to earn her detective shield, and also starts working with a new partner, Joey Quinn. They investigate a serial killer, "The Skinner", who skins his victims alive. She also starts a relationship with Anton Briggs, one of Quinn's confidential informants. Miguel and Dexter's partnership takes a new step when Miguel offers to be the one to kill their next target. With some reluctance, Dexter agrees, only watching as Miguel kills without hesitation. The next day, Ellen Wolf, a ruthless defense attorney and old courtroom adversary of Miguel's, goes missing, and Dexter discovers that Miguel has killed her alone. Dexter also learns that Miguel has been manipulating him since the beginning. The police investigate the death of Wolf and capture The Skinner. Dexter eventually realizes that Miguel cannot be allowed to run loose any longer, at which point Dexter decides to kill him and make it look like The Skinner did it. Meanwhile, Miguel uses his position to help The Skinner escape police custody in return for his agreeing to kill Dexter. Striving to discover the truth about Wolf's death, LaGuerta ends up obtaining evidence which links Miguel to the crime. Miguel discovers that LaGuerta was investigating him and decides to kill her, but Dexter discovers Miguel's plot and captures him. Before killing Miguel, Dexter confesses to him that he was the one who killed Oscar. After Miguel's body is discovered, he is immediately identified as a victim of The Skinner, just as Dexter planned. Miguel's other brother, Ramon, however, becomes suspicious of Dexter. After pointing a gun at Dexter during a dinner with Rita, he is taken into custody. During a visit to him in jail, Dexter helps Ramon put his demons to rest. On the night before his wedding, Dexter is captured by The Skinner, but breaks free by taking advantage of a moment when the Skinner is distracted, shattering his hand in the process. After a short but vicious fight, Dexter snaps The Skinner's neck and makes it look like suicide by throwing his body before a moving police car. Dexter gets his broken hand put in a cast and attends his wedding.
- The season's main theme (or at least implied) is the question of whether someone is truly evil by nature or by choice, a trait present in Wario, who believed he had to seek his revenge, but he still had some good buried in him, and the Voice was once a neutral force that was gradually tainted by his master, who long ago was consumed by pride, wrath, greed, and envy from his brother's decisions. Season Three starts off where Season Two left off. Mario is cornered by Wario, now armed with the Truth Stone and Nether Saber, but through some unexplained intervention, Wario's weapon malfunctions and Mario is able to escape with his life. Regrouping with newcomers Solid Snake and Otacon and the others, Mario must form a plan to stop Wario's path of vengeance before it is too late for everyone. But how did Mario escape so easily? Is there something he's forgetting? What dark secrets lie dormant in his subconsciousness and who are the mysterious voices that seem to steer them all like pawns in a game of chess? The season began on December 3, 2008, with the airing of "This time, It's Personal!" and ended with 15 episodes on April 9, 2009, with the airing of "The End of the Beginning."

He soon convinces the team he means to serve his sentence in a private supermax prison, but the case of a young black man serving a long sentence for a minor crime leads to the discovery that the warden was engaged in bribery and fraud for his own gain. Nate pulls the team back together, and with the help of Det. Bonnano, breaks out of prison and brings down the warden. Nate's freedom comes at a price, when a mysterious Italian woman gives him a choice: find an untouchable international crime financier named Damien Moreau within six months, or return to a prison of her choosing. Nate also learns the remainder of the team knows something only he must earn: Sophie's elusive real name. With Nate free and the team back together, if not entirely ready to forgive Nate for leaving them, they return to work, but with a second objective: to use their cases to help them build a trail that leads to Damien Moreau. Over the intervening months, they take on a software company executive in league with the Iranian mob (The Reunion Job), an amoral pharmaceutical company executive marketing a lethal drug (The Double Blind Job), a group of domestic paramilitaries funded by a corrupt IRS agent (The Gone Fishin' Job), a record executive stealing music from new writers (The Studio Job), a mine owner covering up mine safety violations (The Underground Job) and a race driver trafficking in stolen cars (The Boost Job). Along the way, they unleash Hardison's hidden talents as a violinist to bring down a corrupt African official (The Scheherazade Job), must rescue Parker's mentor, Archie Leach (The Inside Job), and take down a group of Russian and Irish mobsters lead by Nate's father, Jimmy (The Three-Card Monte Job). They also manage some fun, when a brief respite allows them to reflect on one job from five points of view (The Rashomon Job). But with the Italian watching closely, the team's jobs eventually lead them to one of Damien Moreau's associates, a fine-arts dealer who uses children to smuggle illegal artifacts from the middle east (The King George Job). That in turn leads them to a former professional hockey player committing securities fraud who holds the key to accessing Moreau's accounts (The Morning After Job). After a little time off to save the reputation of a mall Santa and face off against old rival Colin "Chaos" Mason (The Ho Ho Ho Job), they finally come face-to-face with Moreau when he arrives in Washington D.C. to sell a bomb, learning a stunning secret from Eliot's past (The Big Bang Job). With Moreau on the run, the team follows him to his tiny island sanctuary of San Lorenzo, where an earnest presidential candidate and a stolen election lead to Moreau's final downfall (The San Lorenzo Job), and a surprising turn of events for Nate and Sophie.
