N'ayant donc pas le choix, Ba'al servit à contrecœur ce dernier afin de chercher l'arme des Anciens permettant de remodeler l'univers, qui se trouvait sur Dakara. Il contribua de façon essentielle à la destruction des Réplicateurs en aidant Samantha Carter et Selmak à faire fonctionner l'arme de Dakara, et en demandant à Nerus de trouver le moyen d'ouvrir toutes les portes des étoiles simultanément. Ceci fait, l'onde générée par l'arme put se répandre dans la Voie lactée et détruire, d'un seul coup, les Réplicateurs. Ba'al perdit 75% de ses vaisseaux dans cette bataille, devant en effet attaquer les Réplicateurs pour les retarder. Le reste de sa flotte fut prise, plus tard, par la rébellion Jaffa. Par son obstination à revenir sur le devant de la scène, même lorsque l'espoir semblait anéantit, il put rester le dernier grand maître Goauld encore vivant et encore menacant. Sans qu'on ne sache réellement comment, Ba'al a réussi à conserver plusieurs planètes sous sa tutelle, et même des Jaffas, ainsi que des vaisseaux. Son obstination, donnant l'illusion d'une immortalité, a probablement atteint le cœur de plusieurs fidèles Jaffas. Bien entendu, il ne dispose pas d'une réelle armée, mais de suffisamment de moyens pour rester une menace. Sa première tentative de reconstruire son empire consistera à manipuler le Haut Conseil Jaffa, pour en prendre le contrôle. Ayant visiblement toujours des liens avec la Confrérie, il parviendra à manipuler plusieurs membres du Haut Conseil avec un appareil pour leur laver le cerveau, et pouvoir progressivement prendre de l'importance. Malheureusement pour lui, il sera découvert, et échouera dans sa prise de contrôle. Ba'al avouera dans la saison 10 que l'objectif ultime de cette prise de contrôle était d'utiliser l'arme sur Dakara pour détruire toute forme de vie sur la galaxie (excepté la sienne), afin de devenir le maître absolu de la galaxie, et, accessoirement, de se débarrasser des Ori. N'ayant pas dit son dernier mot, Ba'al tentera ensuite de construire un nouvel empire, en volant pour cela de multiples Porte des étoiles pour les replacer sur des planètes isolées, utilisant pour cela des téléporteurs Asgard. Ayant déjà réussi à voler une quinzaine de Portes, il finira par échouer, à cause de Nerus, un Goa'uld capturé sur Terre qui, sans s'en rendre compte, dispose d'un mouchard implanté en lui, et causera la perte de Ba'al. Ce sera la dernière tentative de Ba'al de reconstruire son empire durant la saison 09. Bien souvent, comme lors de la prise de contrôle du Haut Conseil, Ba'al se sera défendu en prétextant que les Jaffa avaient besoin d'un nouveau chef pour les guider contre les Ori. Évidemment, ce nouveau chef ne pouvait être que lui-même. Ba'al est certainement le plus rusé et le plus puissant Goa'uld de notre temps, malgré le passage d'Anubis. C'est aussi le dernier Goa'uld que SG-1 a pu enfin mettre hors d'état de nuire. Sans minimiser la puissance d'Anubis, celui-ci ne la doit qu'à Oma Desala, une Ancienne qui lui avait proposé l'Ascension. Sans cela, Anubis aurait été un Grand Maître semblable à bien d'autres. Ba'al ne l'a jamais servi par peur, et il attendait patiemment la faille ou la solution qui lui aurait permis de le battre. Sa patience lui fut profitable, et Anubis se fit stopper par l'Ancienne qui l'avait élevé. Après cela, Ba'al prit la place d'Anubis au sein de l'empire Goa'uld, tentant de fédérer les derniers Goa'ulds sous ses ordres. Comme la plupart des Goa'ulds, Ba'al est un être très égocentrique, semblant détester plus que tout Jack O'Neill, qui ne cesse de se moquer de lui dès qu'il en a l'occasion, même si cela doit l'amener à défier la logique. Ainsi, quand Ba'al proposa aux Tau'ri de s'allier contre les Réplicateurs, O'Neill préféra se moquer ouvertement de lui. Cependant, Ba'al se distingue de beaucoup d'autres Goa'ulds par son côté manipulateur et réfléchi. Il est habile, parvenant même à s'emparer des troupes d'Anubis quand ce dernier sera vaincu, même s'il avait dû auparavant le servir.
