Elle ne dit pas à Kirk, qu'elle était enceinte de lui et mit un terme à leur relation car elle savait que chacun ferait passer sa carrière avant tout. Elle éleva alors David au milieu de son "univers" scientifique. En 2252, James Kirk eut 1 relation amoureuse avec une "Laborantine blonde". Un mariage était prévu avec celle-ci. (TOS: "Where No Man Has Gone Before") Certains fans pensèrent que cette Laborantine Blonde était Carol Marcus. Carol continua ses recherches scientifiques avec beaucoup de succès. Et en 2284, elle proposa à la Fédération le projet Genesis qui était fort ambitieux mais tout autant dangereux. La Fédération accepta et elle commença son projet qui devait se dérouler en 3 phases. Accompagnée d'une équipe de scientifiques, ses recherches s'effectuaient sur la station spatiale Regula 1. Son fils David désormais adulte était devenu l'un des scientifiques de son équipe de recherches. En 2285, Carol et son équipe avaient déjà fait d'énormes progrès, puisqu'ils étaient près pour la phase 3. Mais juste au moment où ils trouvèrent une planète potentielle pour la phase 3 du projet Genesis, Khan Noonien Singh et ses Améliorés apparurent pour s'en emparer du dispositif Genesis et comme Khan voulait également se venger de Kirk, cette situation de crise fit réapparaître Kirk dans la vie de Carol et de ce fait dans celle de son fils. Carol fut déboussolée quand elle apprit que son projet devait être récupéré par l'équipage de l'USS Reliant NCC-1864 par ordre de Kirk. Au départ elle voulut combattre cette immersion de Starfleet dans ses recherches, mais quand elle découvrit que tout ceci avait été élaboré par Khan, elle accepta l'aide de Kirk. Lorsqu'elle revit Kirk elle éprouva que de l'affection car son vrai "amour" était son travail, ses recherches et ce projet Genesis en particulier, car il semblait être une réussite et donc sa fierté. Sa rencontre avec Khan lui donna l'opportunité d'avouer à Kirk que David était l'enfant de leur union. Grâce à la mort de Khan qui déclencha le dispositif Genesis, elle assista à la naissance de la planète Genesis. ("Star Trek II: The Wrath of Khan") Peu de temps après, David mourut alors qu'il avait décidé de poursuivre ses recherches sur l'USS Grissom NCC-638 pour étudier cette nouvelle planète. Dans son journal elle nota nque ses inquiétudes devaient être les mêmes que Carol avait ressenties lorsqu'elle développa le projet Genesis ; de voir la science prendre la voie de la destruction. Cependant Janeway nota qu'à la différence de Marcus, elle n'avait aucune possibilité pour prévenir de ce qui pourrait arriver. Im Laufe der Zeit feiert sie einige große Erfolge und übernimmt anschließend im Jahr 2284 die Führung des streng geheimen Genesis-Projektes. Dieses Projekt wird vom Raumlabor Regula 1 aus geleitet und soll in drei Etappen vonstatten gehen. An Bord dieser kleinen Raumstation versammelt sie eine Gruppe von jungen, aufstrebenden Forschern, zu denen auch ihr, mittlerweile erwachsener, Sohn Doktor David Marcus gehört. Innerhalb kurzer Zeit schafft sie gemeinsam mit ihrem Team bemerkenswerte Fortschritte, wodurch sie bereits ein Jahr später für die letzte der drei Stufen bereit sind. Bevor sie jedoch einen geeigneten Planeten finden können, auf dem das geheime Projekt getestet werden soll, wird die Raumstation von Khan Noonien Singh und seinen Anhängern überfallen. Lediglich sie, ihr Sohn und ein bis zwei weitere Forscher können dem Überfall entgehen, indem sie sich auf den naheliegenden Planetoiden Regula hinunter beamen. Ironischerweise ist es ausgerechnet Admiral James T. Kirk, der ihr mit seiner USS Enterprise zu Hilfe eilt. Als er sie schließlich innerhalb einer Höhle auf dem Planetoiden findet, trifft er auch das erste Mal auf seinen Sohn, der ihn mit einem Messer in der Hand empfängt. Schuld daran ist sein Irrglaube, dass Kirk die Schuld an der augenblicklichen Situation tragen würde. Jedoch kann die herbeigeeilte Carol Marcus die Situation entschärfen. Nachdem es Khan jedoch gelingt, das Genesis-Projektil in seinen Besitz zu bringen, begleitet Carol Marcus Admiral Kirk auf sein Schiff, das sich auf den entscheidenden Kampf gegen die von Khan gekaperte USS Reliant vorbereitet. Nachdem es der Enterprise gelungen ist, die Reliant im Mutara-Nebel außer Gefecht zu setzen, aktiviert Khan mit letzter Kraft das Genesis-Projektil, welches aus dem Nebel eine neue Welt „formt“. Währenddessen befindet sich Carol Marcus auf der Brücke der Enterprise und kann von dort aus ihre Früchte des Erfolges hautnah erleben. Während der hektischen Ereignisse an Bord klärt sie ihren Sohn David darüber auf, dass Kirk sein biologischer Vater ist. Auch wenn Carol und Kirk sich im Verlauf der Mission wieder etwas näher gekommen sind, besteht dennoch keine Möglichkeit auf eine zweite Chance, da ihre Arbeit an erster Stelle steht.
