He made his Formula One début at the 2007 Brazilian Grand Prix, replacing the retired Alexander Wurz. Despite pit stop trouble in the race, he eventually finished tenth. He scored points in the 2008 season, but did not score points in 2009.

At the end of 2009, Nakajima was left without a seat in F1 due to the signings of Rubens Barrichello and Nico Hülkenberg for 2010. He was confirmed as Stefan GP's driver for the 2010 season, but the team pulled out for entering so late. This meant that Nakajima returned to racing in Japan.
