After defeating the boss of the Sea of Trees, Talus Cave, and Death Mountain, Link will meet a Great Fairy. If he has collected over 3,000 Rupees in the stage, the Great Fairy will award him with a Golden Key. If Link receives a Golden Key from a stage, the next time he travels through the stage, he will be able to obtain the Hero's Key if he obtains enough Rupees.
