In Sigma's case, he uses his Creation of All Things technique to create a clone of himself. By adding on the yin-yang release he is capable to make an exact replica of himself as well. This creates a physical clone of himself rather than just a shadow clone. He uses this substitute method so that he doesn't have to activate his Rinnegan, and can use the technique at anytime.
