In 2003 and 2004, Andretti started several races in the #1 Dale Earnhardt Incorporated car. In late 2004 and early 2005, Andretti started a handful of Cup races for the now defunct #14 ppc Racing cup team, as well as Morgan-McClure Motorsports later in the 2005 season. In 2005, John also had four starts in the #15 Billy Ballew Motorsports truck in the NASCAR Craftsman Truck Series. In 2006 John Andretti started running in the NASCAR Nationwide Series as a rookie.
